This is a very old issue, where I, as you are, am part of it.
MS Project since version 4.0, Oracle Primavera (P3 to P6), even SAP's Project System module where always capable to give you the data you may use to analyze your project..
The major problem was the safety of the entry data. We have always felled into a "Garbage in - Garbage out" situation.
The only occasion where we were able to concentrate all the corporation data, to analyze in a good manner al the entered data was when we gave the so called "freedom" to pre analyze the data of each project, but we use a filtered consolidated spreadsheet that automatically put data on the Oracle's Hyperion database.
The major issue is the data safety and security.
After many years dealing with this issue (since 1993) I've also, at the end, fell down back into the arms of Excel, for analyzing, and/or for cleaning up data.
Only if your team has a equalized understanding of the EVM techniques you can "block" calculated excel cells, and try to use the consolidating software of your choice to major strategic analysis
